In my experience you need to have steam running and launch the launcher from big picture mode to get the controller to work properly.

You should be able to set up multiple action layers depending on the mod your using with different layers for different modded experiences.

I've personally got my controller set up with a modified* version of Minecraft Controls with Radial Menu for Mods by SirDeli since it was set up for bumper jumper and I like that control scheme.
